DFS that is installed using a a domain root would be affected by the upgrade, so you should test this as well. DFS installed as a standalone root is not affected by the upgrade. CA in 2003 is installed on a DC, so that will be affected by the upgrade. Raising the domain functional level just means all your DC are that version or newer. Thus functional level Win2008 requires all 2008 or 2008 R2 DC's. Functional level 2008R2 means all DC's are 2008R2. The timing moving to those DC's is not important, in most cases....but you will need to test. If you have non-microsoft SMB devices (NAS, CIFS, etc), upgrading to 2008 R2 can effect them as well...so find and test those.
