You just format your system partition, then re-install any programs. And do not forget to save the data to which you want to be found on your system partition and will be destroyed by formatting.

Applications work correctly when you reinstall them from their original media. That way, the correct information is writtento the registry in its correct location, which it cannot be if they are just copied into the 'Program Files' folder. As long as your install programs in a place that is consistent, and that you can remember, it should be all the same. Backups are useful for data purposes, but they are not designed for programs. An exception to this would be an image-based backup, which contains everything on the system and which can be used to restore the system to a previous state.
