Standalone vs Enterprise root CA security.

I am using root and subordinate standalone CA. There is one more configured on the network which issue certificate from the 2nd subordinate. I just want to know the security reason behind using Standalone and Enterprise root CA security. What is the different between both and how does it affects the security.

There are some whitepaper available for that on Microsoft site. I will recommend you to check for details on that. It is a bit useless to explain that in short content here. You can find detailed information on it and it will help you to understand the exact infrastructure.
