In Gmail webmail, Settings, Transfer POP and IMAP, POP Download, you must check: Enable POP for all mail ... And click Save Changes.

Look into the options of your accounts if the smtp.yahoo.com is the default and if necessary you can delete that gmail.com For the second question, yes, you can check your mail on the webmail of Google even if the account is configured in Thunderbird.
