Did the Mozilla team develop or install the add-ons in question? No? Then how about either accepting that third-party features come with potential major bugs, or else living without the features and the bugs.
Did you even check whether it ever happens in a long-term use of safe mode (a few days would be best)? Safe mode disables all add-ons and plugins for you.

I've had similar problems with T'bird - emails won't delete, phanton message in an empty trash box, seven emails (totally blank) appeared dated 1970, so I've been round and round the 'net looking for the response. Here is what worked for me -
1. I decided to use Mozbackup as my starting point, before re-booting my PC.
2. So I closed T'bird so's I could use Mozbackup.
3. T'bird closed but Mozbackuop wouldn't run, said T'bird was still open.
4. Opened task manager (I'm still using XP Pro SP3) and saw the T'bird application was still active, although not on the task-bar.
5. Clicked end task, T'bird dropped off the task manager.
6. Ran Mozbackup.
7. Out of curiosity, re-opened T'bird - everything was working fine, the phantom messages all gone and delete worked.
So I thought it worth recording for anyone else having the same problem - it seems that T'bird was stuck in some sort of loophad gotten confused and simply closing from within T'bird didn't work. Who knows?
