    recover from deleting the "c:\windows\system32\userinit.exe"

I was removing some application. I went in the registry and manually deleted some entries. Later on I face a error on the screen. The error was runtime error 53 file not found. Through Task Manager I was able to find the application causing trouble. I remove it also. But the system got extremely slot. It takes a huge time to load up. In system everything loads slowly one by one and until the antivirus appear I cannot do anything on the desktop.

Did you checked the startup. It looks like some kind of performance issue to me. You can run sfc to find out the issue with your system. For that just boot your system in recovery console and type sfc /scannow and hit enter. It will scan your damaged files in your system and fix the same. I am sure that will be enough to fix the issue you are facing. Slow boot time can be due to various reason.
