You can download the software from the Internet that can convert the FAT32 to NTFS. After downloading you have to just select the drive that you want to convert (flash drive in your case) and start the conversion. The software will convert it for you.

You can convert FAT32 to NTFS in the Windows very easily. I would like to suggest you to convert it first to NTFS by windows and then use it in Linux.
To convert FAT32 to NTFS in the Windows follow the steps :

    1. Click Start, then Accessories and then Command Prompt.
    2. At the command prompt, type the following, where drive letter is the drive that you want to convert (flash drive)
    convert drive letter: /fs:ntfs

For Example type following command to convert drive D to NTFS:
    convert d: /fs:ntfs

I will also suggest you to convert FAT32 to NTFS in windows first. Then try to use it in Linux. I have done this and I am able to use my hard disk properly in the Linux operating system.

You can also convert FAT32 to NTFS with the help of Partition Magic. For that you will have to download the Partition Magic. After you install the Partition Magic, choose the specific drive that you want to convert to NTFS. Also make sure that you are selecting the FAT32. Partition Magic will convert it for you..
