First of all check your pdf settings. InDesign will automatically substitute the proper ligatures in. Try creating a new style and suppress ligatures, then export to a pdf.
Some Multiple Master fonts are created by the user/designer with a thrid party program manipulating both the Postsript screen and printer fonts and then resaving as new files. When these fonts are used in a document, they can use all kinds of specialized encoding systems and may cause problems through rips. This error is because some font vendors and/or font-mangling utilities do not set the /FTS flag to a valid value for CID fonts. Get a new version of the font with a valid /FSType flag.
You need to open the font in Fontographer and change the fsType field. Please read the TrueType documentation on the Microsoft website to find out the correct values.
