I click on the button 'not a scam' in the email it doesn't remember this. And every time, Thunderbird says that it thinks the email is a scam. Who knew that software could be so cynical?

I believe Thunderbird's scam detector is only checking to see if links in the email lead to the same domain that the email came from. There's no logic other than that - it's a really really simple phishing detection, that's it. The implementation makes it appear as though it's doing some real work on figuring out scams, but its not. I think.
Thanks, I want to turn off this feature. Can anyone tell me how ?
You may disable this feature : Tools>Options>Privacy>E-mail Scams. This feature is still in developing stage . That's why most of us have turned it off...
