I 've Tried both.
Eg

start "C: \ WINDOWS \ system32 \ defrag.msc"
start "C: \ WINDOWS \ system32 \ defrag2.msc"

It opens only two DOS boxes.

At:

call "C: \ WINDOWS \ system32 \ defrag.msc"
call "C: \ WINDOWS \ system32 \ defrag2.msc"

It makes the same as at:

"C: \ WINDOWS \ system32 \ defrag.msc"
"C: \ WINDOWS \ system32 \ defrag2.msc"
