As per my knowledge uyou can use following steps to do this.
1.First connect your iphone to computer.
2.After connecting itunes will automatically start with synchronization.
3.When it start synchronizing just cancel the process.
4.Now transfer your all iphone application into your computer.
5.Now download new application and add them in iTunes library.
6.After this start the synchronize process.
7.After completing the process disconnect your iphone.
8.Now you can find that your old and new application both are exits on your iphone.

Yes you can synchronize new application in iphone without affecting another one. You have to do some setting in your iTunes application to do this. Instead of automatically manage application you have to manually manage your all application. You can do this in following way.
Open iTunes application -> now connect your iphone -> now choose Manually manage my iPhone/iPod -> now you can just drag and drop any application from iTunes to iphone. That's it.
