I think iphone doesn't have any support for mkv files, you need to convert the mkv files in iphone compatible format i.e mp4. Search the converter to convert the mkv files into mp4 format.

There is application called Videora iPhone 3G S Converter , it can convert MKV files to iPhone 3G S supported video formats. It is a free iPhone 3GS video converter that converts video files, YouTube videos, movies and DVD's so you can play them on your iPhone 3GS. The software, developed by the creators of Videora, can convert all types of video files (avi, divx, xvid, flv, x264, vob, mpeg, DVD's, YouTube, etc.) into the proper video formats (MPEG-4, H.264) that play on the iPhone 3GS. It is available for Windows and Mac.
