It seems to me your upgradation failed. This failure may occur if the received file is not the file that is expected by Windows Update. Run the Chkdsk.exe tool to check the disk for errors:
    1. Click Start, type cmd in the Start Search box, right-click cmd in the Programs list, and then click Run as administrator. If you are prompted for an administrator password or confirmation, type your password, or click Continue.
    2. At the command prompt, type Chkdsk /f, and then press ENTER.
    3. Press Y when you are prompted to check the disk next time that the system restarts.
    4. Close all applications, and then restart the computer.
    5. After the computer has restarted, install the updates again.

Now try to install updates once again.

It could be the configuration problem. Try to reconfigure your Windows Server 2008 from the start or just reconfirm if the server is properly setup and then try to install the updates again. One more thing, save the previous installation file and then install the new one. And this time try to install the updates manually rather than using Windows Update manager.

Download Windows Installer CleanUp Utility and remove all the traces of the Windows Updates that you have previously installed and then perform the fresh install once again. All you need to do is select one or more programs that were installed by Windows Installer from the Windows Installer CleanUp dialog box. After you make this selection, the utility removes only Windows Installer configuration information that is related to those programs.
