    Trust relationship broken

We are using a AD forest with Domain 1 using a Windows 2000 server DC and domain 2 using the same as well as per configuration. There are some users on Domain 2 that connect through a WAN link and we have 2 sites to do this. There are more than 400 users from all sites. The issue that we are facing is SQL server logins using Windows authentication but using a fix via a SQL login account. Is there any solution for this. Thanks.

Have you tried running diagnostic tools dcdiag, netdiag on the DC's? You can also repadmin /showrepl to checck replicatin status in the domains? What have you done for the domain internal DNS setup? Is the AD integrated zones on the DC's for separate DNS servers or not? What method is the DNS setup in the domains for the trust or secondary zones? Actually, DC's must be run always, but disconnection of 3 weeks should not result in trust issues.

You can try to run diagnostics against your Active Directory domain. Incase you dont have the support tools installed, then install them from your server install disk. Just try to run dcdiag, netdiag and repadmin in verbose mode:
    DCDIAG /V /C /D /E /s:yourdcname > c:\dcdiag.log
    netdiag.exe /v > c:\netdiag.log (On each dc)
    repadmin.exe /showrepl dc* /verbose /all /intersite > c:\repl.txt
dnslint /ad /s "ip address of your dc"

You can also download for dnslint from the below link:
